I really have no idea who Naruto will fall in love with in the end. On one hand Naruto has always had feelings for Sakura, but she has never noticed him up until the second part of Naruto. Hinata on the other hand has have feelings for Naruto since their days in the ninja academy. Naruto has just been to stupid to notice that Hinata loves him. Even during the Chuunin Exams, Hinata keeps fighting her cousin, Neji, because of her love and affection towards Naruto. In the latest chapter of Naruto Shippuden, Hinata has just admitted to Naruto that she loves him and will do anything to protect Naruto from Pain.
I believe that eventually Naruto will choose Hinata over Sakura because of the bond they've built since their days in the academy. Also, Hinata have already stated that she loves Naruto.
